Its common for a spark plug to foul on these things, so start there.

My bike was running on one cylinder on sat. Took it right to the dealer.. I had fouled valves and plugs... Cause of the problem was riding short distances to work.. and the motor wasnt getting warmed up enough in the mornings.. so they fixed it right away and told me if i ride short trips to keep the revs high while riding to work in the cold mornings.. and when possible take a ride down a highway and clean it out with some faster speeds..

makes me feel a little bit better, so its not unusual for it to make noises when its running on one cyclinder.

no.. mine sounded really bad and it kept dieing at every stop light.. had to refire the bike and keep the revs up just to keep the motor (other cylinder) from quiting on me. By the time i got to my dealer the bike was already overheating.. and the fan was running over time!!! and it was a 35 degree day... Take it in and have it checked out!!

For me it was Plugs and Valves.. that had carbon built up on them.. caused the cylinder not to fire.. so after the repaired that i was on my way.. but my bike is a 08 still under warrenty..
Any thing is fixable... for a price.. I think if you went that many miles you did some damage.. cause just after a few blocks my bike ran like crap sounded real bad, had no power or pick up, stalled, died all the time, and the ran hot and almost over heated.. keep your fingers crossed, and let me know what the shop tells ya..

Will do... mine is a 2004 xb12r and i bet you its most likely that the front cylinder is doesnt have much compression, that could explain why it runs better in second gear?

"fouled valves"?
That's a load, plain and simple.

It's not unusual for it to make a little more noise with a dead hole, it's not running normally, so it's gonna sound different.

If it had no compression, it'd probably have other symptoms. If it had no compression on a cylinder it would run poorly in every gear.

I'm betting a fouled spark plug.

Pull the plug wire too.
I pulled mine after 10K and it had a huge chunk missing in the middle.
The stock wire had a problem with rubbing and shorting out.
The new plug wires are slightly shorter and have curved boots so they don't rub.

My 05 has very short wires, no way they can rub.

YES! thank God. but now i worry that i may have, whats it called scared? or something like that the cylinder walls and now it would have bad compression. but would the shop know that or are they just like find problem fix it and done or do you think they would know if it had bad compression and tell me?
