I am reasonably certain that the dealer I bought the sled from (XB12R) set the idle right about perfect. The problem is that I live at 5000' elevation. I have noticed that the bike idles JUST below 1000. Also, if I'm sitting at a street light at idle and bump the throttle it will cut out just a tad (I've actually had it die once or twice) and sometimes it backfires through the FI system. I don't personally mind the backfire much but can this cause any damage. Also, is it safe to increase the idle to JUST above 1000 w/o a TPS reset?

yes its fine to adjust it just make sure its at operating temp.

Plus the idle circuit works of the o2 sensor so it just may not have learned the new altitude requirements.

M1 yes, service manual sez turn it up to 1050-1150 rpm. if you tend toward a lot of short trip, or cold weather rides, the upper end of this range will give better driveability.
