I just got my bike back after a fire that happened in may. They replaced the main harness and lots of other things, but now the speedo and odometer do not work. Any possible causes for this, and what can I do to fix it because I am not taking it back to the dealer because it took them 2.5 months to fix it last time and I am not gonna wait another 3 weeks for this.

check the sensor by the counter sprocket and make sure the other end ends up at the speedo. I found that the service manual is really good at leading you through electrical problem, usually with simple equipment.

Also check and make sure they wired it correctly. If is wired correctly it maybe a bad sensor or speedo itself.

How bad was the fire?

I would also check and see if there are any metal shavings stuck to the sensor. Should be easy to check, all you have to do is pop the sensor out (two screws IIRC) and wipe it off. Has happened to mine a few times.

If there are shavings that should fix your problem.
