I got a decent deal on a black 05 air box cover and since im a total dumass i forgot that the 06 bike has the vent things in it behind the gas cap. Is it a big deal without them or would drilling some holes like 3/16 be okay?

I take it you're talking about the outer cover?
I would definitely drill some holes in that front part so not to restrict air flow. That is the primary air entrance on 06 & up models.
You could even get fancy & glue some mesh on the inside after the holes are drilled so it looks factory: )
