Soo.. at 11600 miles or so, my 2009 1125CR started making some new noises. At first, I noticed the engine just getting louder.. then it turned into a knock. The knock went away after a few miles, and now there's this metallic rubbing sound. Can anyone suggest what this may be?

That bike's got some road rash on the clutch puck. What and when did that happen? Might that relate to the new noises which could be exhaust leaks?

I'd check the muffler for cracks at the mounting points and also inspect the clutch cover for damage.

If that's OK, I'd change the oil & O-filter and look for metallic debris in the oil screens.

It's been knocked over twice since I brought her home, once by a careless driver and once by someone in the neighborhood pushing it over. The last time happened weeks ago, and I doubt that it's what caused it. I would think an exhaust leak would have more of a.. "booming" sound that increases with throttle..

I have not checked the stator nut. I've yet to open the stator cover and am a bit apprehensive of doing that. The stator rotor was swapped to the EBR one according to the previous owner.

I searched for this and the stator nut issue does seem common. Would it be obviously loose? Do I need a new gasket for the stator cover? can it be tightened withouth the $50 tool?

thanks!

I would start with simply and easy checks/fixes. Ie., oil, and exhaust leaks. Then check back.
