Started troubleshooting my son in laws 2009 1125R.

The bikes dies if you pull in the clutch and downshift. Just pulling in the clutch is fine, but if you release the clutch to enginebreak, then it dies.

Thought it might need a reflash of the EBR ECM, so swappped the stock ECM back in...and same issue.

Also, noticed the gear selector is random. Nuetral always shows wehn in Nuetral, but the other gears are not always indicated. Soemtimes it's just blank. Same issue with EBR or stock ECM...

This is likely the issue. The clutch switch is not working right, and it thinks your clutch is being pulled in regardless if it is or not. The bike adjusts the idle speed based on the clutch state, so it sounds like the bike is still applying the lower idle it uses in neutral or clutch in instead of the higher setting when the lever is released.

You can go into diagnostic mode (hold Toggle and Mode on dash, then turn the key on), and tab through the menus, at the clutch state menu, it should switch between 0 and 1 as you squeeze and release the lever. If not, your switch (or possibly related wiring) is bad.

Were you working on it today? Are you riding it? Let me know when you are ready for some help with it. I can help any weekend. I'm sure we can figure it out. I am going to take my 1190 to AF1 Racing in Austin for its first service as soon as they can slot me in. That's the only other thing I have going on in the coming weekends. They say they can do my first service easily in one day if I am there when they open on a Saturday.

The gear indicator is computed from speed and RPM. Have you checked your speed sensor?
