I am the new owner of a 2009 1125R, with apparently 2 years of extended warranty left. (i paid $25 to Harley to have the warranty transferred over, but I have not heard anything from them yet).
It is a blast to ride, but there are a few gremlins that I cannot figure out. It will miss or cough for split second and then the "check engine" light will come on. Twice it has backfired and quit on me, and I saw "CKP ERROR" on the instrument cluster. I am not getting a good feeling about the local HD dealer as they do not even have an air filter for this bike in stock, and when I questioned this they said they want to focus on HD.
I tried the TPS reset, and nothing changed. The bike came with a Power Commander module still in the box, but I am not sure if this will fix the issues or void the warranty.

Tie the Power Commander to a stray cat and throw it into a lake. Invest in an EBR "race" ECM for pump gas, even if you don't plan on changing the exhaust. Be sure all service updates have been performed at a Stealer that is at least moderately Buell friendly. DeNoid the beast (see elsewhere on this forum or "Google" de-noiding an 1125r. Get a K&N air cleaner. There are other little things to consider as you go, but this is a great machine. Above all-ENJOY!

crank position sensor would be the error you got.

EBR ECM after the warranty is out, or ask them if they will install it. with the EBR ECM De-noiding is unnecessary as the ecm does not even look for or use the active intake solenoid.

find a stealership that is buell friendly.

The error codes that showed up in the history are:
U0001 COMM Error
P0339 CRK POS error
P0506 IAC SYS error
P1601 AUX PWR SYS error

The warranty transfer is complete, and I have it booked into the local HD dealer to see if they can sort this out.

My local HD dealer is Buell friendly, but they're not technically an authorized service provider anymore http://www.buell.com/en_US/service-providers.html . One of their parts guys has owned several XB12's and he parks them right outside the front door, so it's been harder for them to sweep Buell under the rug than for other dealers : )

In my opinion, any customer that pays should be the right customer. I don't understand why so many dealerships have image issues and will treat a customer poorly just because of what they ride in on. It's brandcism.

Anyway... I have my new to me 1125R in the shop right now for a general inspection. The Dealership can at least look up whether or not the recalls have been completed. They're also giving her a general once over and making sure that the ECM has the newest factory flash. I've never really paid a shop to do mechanical work for me, but since I've never had anything with FI or belt drive before, I figured that a professional set of eyes wasn't a bad idea this first time.

I don't know much about the specific errors you've listed, but It's good to have a shop that should know what they're doing check them out.

My only interaction with my local dealer has been trying to order a new air filter for the Buell. The do not stock any parts for Buells, and the parts dude tells me that they are trying to go completely HD. If there are any issues I will have to show them the Buell/HD website:

But I have the bike booked in, and I will keep an open mind until proven otherwise.

Not every HD dealership is an "authorized Buell service location" though. Does your local dealer show up on the list at the website mentioned above?

They may be very willing to sell you service, but they may not be set up to get reimbursed by HD for warranty and recall service. It depends on what kind of service you need, I guess.

If they treat you right, go back. If not, don't.

Al has all kinds of stuff and has access to just about any thing on the bike short of a motor

The comment on FI and the Belt,
You will most likely come to love the belt for street use, but hate it for track use
the electronic systems on this bike are not overwhelming taken step by step, I suggest that you invest in the factory shop, trouble shooting and parts manuals for your bikes.

I would not trust the 'authorized dealer' web site. I did a quick look for my area and found a dealer that has been as Buell-unfriendly as possible without resorting to physical violence.

Well, I had the bike at the dealer today. And they are going to replace the instrument cluster on warranty (about 3 week delivery). They figure this is causing the problems.
According to their diagnostics, there is a communication fault between the speedometer/tachometer/etc and the ECM.

I would disagree completely. The Power Commander is a very good tuning tool if installed and set up correctly for your bike. Just bolting it on and expecting it to be perfect isn't ideal, so you need to have it mapped for your bike on a dyno. Once that is done properly I have found Power Commanders to work exceptionally well.

They checked all of the error codes and told me that the instrument cluster is the cause. I will definitely ask about the crank position sensor when I bring it back in.

A Power Commander 5 gave me about 4-5 RWHP extra after I installed a EBR Race ECM. and smoothed it out even more

I know Dan and Cil both run PC autotuners on their street Sportys.
Not positive, but I think we run one on the Bonneville Sporty, 1350cc and a 170.6mph pass, 167 and change LSR.

PC makes good kit.

Well, after spending most of the winter at the dealership, they told me they fixed it. Apparently it was broken wire....
I had my first ride of the year yesterday, and it is still doing it!It will "miss" just for a split second, and then cough a little. So far they have replaced the instrument cluster, several electrical connectors and the supposed broken wire.
I need some help, does anyone have any suggestions? I am going to take it back in and use the warranty, but I am starting to lose patience.
They need to look closer into the crank position sensor. And maybe the ECM? As soon as it is off warranty I will install an EBR ECM .

Well, the HD warranty turned out to be completely useless! All those bozo's know how to do is hook the bike up to a diagnostics machine and do whatever it tells them to do........it seems no-one can use their brain and do any troubleshooting. And it seems the local HD dealer is more concerned about polishing chrome and bolting on shiny bits than actually having any mechanical skills in the shop.
So, I went on BadweatherBikers and contacted a member that had the same issue, and he forwarded me the Harley service bulletin describing the exact problems my bike is having. I took this to the Harley service department and they said to make an appointment and they will check the diagnostics....WTF!!!!
So I ripped apart part of the engine myself and confirmed it was indeed incomplete machining on the alternator rotor. Instead of replacing the rotor, i shimmed up the crank position sensor the same height as the incomplete machining and presto.....no problems! Just to make sure, I put the sensor back to the original height and problems came back. So I did an evening of research on the internet and found (with the help of other Buell owners) a harley service bulletin that fixed my bike.
Now that I can (in good conscious) sell this bike, I might see what I can get for it and get something different. I would be very happy if I did not have to deal with the local HD dealer again!!!!

I appreciate the assistance I got from this forum, way more help than I got with the HD warranty!

Reason For Revision
The purpose of this revision is to correctly identify the calibration
update part numbers. Refer to Table 1.
Purpose
Incomplete machining of the teeth on the alternator rotor may
lead to a synchronous error with the crank position sensor
(CKP) that can cause drivability issues.
A new calibration has recently been implemented on the production
line which provides diagnostic capability to identify
sync errors (DTC P0339) caused by incompletely machined
rotor teeth. The new calibration also provides continued drivability
improvements.
Motorcycles Affected
2009 Buell 1125R and 1125CR models built through January
12, 2009.
Required Dealer Action
If there is a drivability issue with a 2009 Buell 1125 model,
follow these steps:
1. Identify the calibration in the ECM. If it is not the latest
calibration, recalibrate the ECM. Refer to Table 1.
2. Test ride the motorcycle.
3. Read the diagnostic trouble codes:
a. No Codes: Follow “Tips for Diagnosing Buell 1125
Drivability Issues” September 18, 2008 tech tip.
Refer to TT390 on www.h-dnet.com.
b. Code P0339 CKP Intermittent Circuit: Inspect the
alternator rotor CKP trigger gap.
4. Remove the ignition cover and turn the crankshaft nut
until the CKP trigger gap in the alternator rotor teeth is
visible:
a. Complete Machining: See Figure 1. If the CKP
trigger gap is completely machined, follow the DTC
P0339 diagnostic flow chart. Refer to the electrical
diagnostic manual.
b. Incomplete Machining: See Figure 2. If the CKP
trigger gap is incompletely machined, replace the
rotor. Follow normal warranty claim procedures for
rotor replacement.
