I own a 2009 1125cr and I want to ride this bike for years to come. With Buell no longer being around and most HD dealers not having much in the way of parts, what parts should I buy now? What has a history of breaking or wearing out? Maybe parts that are rare and I should hang onto for "just in case"?

Thanks in advance for your time!

By far the most common issue encountered here is the lousy stator/voltage regulator. Probably the best solution is to buy a spare, and change out the voltage regulator per instruction on innumerable threads.

Wheel bearings.

Stockpiling parts really isn't necessarily, but I do recommend you have a spare belt on hand to minimize downtime if it breaks.

I keep the following on hand:

Oil Filters
Brake Pads
Replacement fasteners/banjo bolts/washers
Quarter turns and bodywork fasteners
foot pegs, toe bits for shifter/brake
GP shift linkage and rod ends
levers
clip-on tubes
grips
throttle tube
start/stop switch body
clutch springs and shim washers
wheel bearings F&R
belt

... and probably a handful of other minor stuff. This is the stuff that you consume on regular basis or is likely to need replacement in a simple low-side crash.

Assuming you aren't racing or doing a lot of track days, you could probably trim JD's list a bit...

Oil Filters
Wheel Bearings, maybe axle spacers
Stator (if you can find an '08, even better)
Clutch slave cylinder (Erik Buell Racing)
Touch up paint
An extra set of brake pads
Some extra bodywork bolts
Extra Belt

This would be stuff you would likely need to fix at some point.

or replace: body work bolts, because you lost them... speaking of which why are they so expensive?
