There was a sound of "crackling" near the intake when pinning the throttle that I could only guess was air being sucked in where it shouldn't. The previous owner left the bike outside a lot, so my guess is there was some sort of damage to the throttlebody. Since I was going to change the seals, I figured it'd be a good idea to use a new throttle body.

might want to inspect that throttle body just to make sure the shaft is not cracked or bent/twisted just a little...mine ran poorly the last 500 miles before it totally broke....i think it was cracked and twisted just enough that the tps was sending incorrect readings

Quick recap of my issue:
I've replaced the intake seals due to a suspected leak. Also replaced with a '06 throttlebody (the more recent revision). The bike is having trouble keeping a steady idle. Lots of coughing and dieing.

I've installed the new TPS and did the reset. Same issue persists. I decided to do a bit of experimenting with the AFV. I set it to 120% and it idles very smooth. Adjusting the idle with the idle control screw doesn't do too much to change the idle speed. Then tried 110%, but it still coughs a bit. Would riding it at 120% AFV upset anything? I realize it would adjust itself down when I am riding in ECM learn mode.

If the idle adjustment screw isn't doing anything, then the air must be getting in some other way besides the throttle body.

Sounds like you still have an air leak or the cable has rusted through and not turning the screw. In other words you still have a mechanical problem.

May have unscrewed the idle adjustment screw completely during a TPS reset and now it doesn't do anything. I did that once myself years ago and it was easy to fix.

Update!

Did a little bit of riding. Before I set off, the AFV was at 118%. It's running as smooth as ever. I rode up and down the highway for 20 some-odd minutes above 3,500rpm with no gear changes for the ECU learn mode. However, the AFV stayed at 118%

maybe i'm not understanding correctly...but the way I understand it you have to keep the rpms just under or at 3000 rpms to get into learning mode? seems to work on mine anyways....and I have always reset the afv with spy...and then the bike adjusts for conditions...not the other way around?

Between 2400 rpm and 4000 rpm best learning area at 16,20,24,and 31% throttle openings. At 118% you are running pretty lean somewhere in this area and ecu is adding 18% fuel--Everywhere!

2 seals per injector they get hot and brittle,and will suck air

I've been riding the bike every day for a few weeks now. Feels fine, BUT I checked the AFV and it's still at 118%. I noticed the TPS read 3.5. Brought the AFV back to 100%, and it ran poorly like before. I didn't do a TPS reset though, in fears that the bike will go back to not running at all. I might do it this weekend when I am feeling brave in conjunction with setting the AFV to 100%.

Also, the fuel light came on at 114 miles. I admit to wringing the throttle quite a bit, but I figure it being so low is just more proof that it's running rich, as if the 118% AFV wasn't enough proof.

The AFV at 118 means somewhere in that learned fuel area you have a lean spot and the ecu is adding 18% more fuel to make up for it--- unfortunately it is adding 18% EVERYWHERE in fuel map. And 3.5 is very low TPS setting. It should be between 5 and six when set correctly.At 3.5 it is way down in map and not enough fuel there to idle correct with AFV at 100

I agree with Jim. 3.5 is too low and indicates an air leak. Try putting a rubber hose on a propane torch head and direct the propane around the intakes and the injectors. Any change in rpm will tell you your problem. Just because you changed the intake seals doean't mean they are not leaking. It took me several tries to get them to seal on my bike.

I ended up going with these:

They have a metal washer inside them which keeps them from distorting. Lubricate all surfaces during installation.
