I just had the bike serviced. Coincidence or not, after I refuel, the bike spits and sputters for a few miles. It clears up and runs good until the next refuel. Is it crap in the tank? And if yes, how do I drain the bottom stuff?

Is it a california model, and does it have the charcoal canister on it?

It is the Cal. model, however, now living in Arizona, the mechanic who did the service, just now removed the canister. For more information, it seems as if it is running on one cylinder on-off-on-off. But if I keep a steady throttle, at say, 2000rpm, it runs okay but might spit-spudder once or twice. I will ride slow for a few minutes and then all is well.

Are you sure you're not overfilling when refueling? I've had similar symptoms when trying to squeeze in a little extra.

If the fuel tank vent is OK, I would pull the fuel pump to clean it out. Get a new filter, pick up screen, and two of the base o rings.

Make sure to lube the o rings with something like vasoline, it is a tight fit that can tear them.

Might as well check for chaffed wires while you've got it out.

Which is what Al was getting at with the charcoal canister; but the OP says it's been removed... so topping off the tank should not be a factor.

Are all the loose ends capped off with snug , proper sized caps after canister went away?

With no canister, the end of the tank vent hose should be open and positioned down low where it won't leak onto the tire. 1125's have a clip on the swingarm for it.

Is the vent valve/ fitting the same california Or 49 state? Cap would be at throttle body fitting. The one that rots off all the rest of our uellys and creates minor vacuum leaks.

The CA model has a hose on that nipple that connects the Charcoal Canister to ported vacuum. That's how CA engines recycle the unburned vapors.

On 49 state bikes, if the cap is on or gone, it will not make a difference in the engine running.
But debris could find its way into the intake stream.
(very small particulates)

Does it only happen after fueling up?

During hot weather/heavy riding, my 06 would stumble a bit after startup if it was only off for a few minutes.

Teeps---it WILL make a difference--- it is a vacuum leak just like a intake seal leaking.

Jim, it only becomes a vacuum leak if it is below the throttle plate, being above it just makes it an air leak.

The port, for that nipple, is above the throttle plate when it is closed.
Very little, if any, air will pass through the nipple with the throttle plate fully closed.
So it's not like an intake seal vacuum leak.

Far as feeling a difference; seat of the pants, no one is going to notice.

F.I. systems that use a M.A.P. sensor might detect that undesired entry of atmosphere.
But the F.I. on the '06/07 Buell not so much.

It would act like a hole in your air cleaner.
