OK 06,comfort kit installed last fall. It seems now my fan comes on after 15 minutes or so and doesn't turn off, even an hour on the highway yesterday with temps in the low 70's. Started this about a month ago when it was 90 and above out so I figured hey I'm hot to and I could use a fan so why not the motor? But now that it has cooled down it should be back to just turning on when the bike is shut down.
Sensor gone bad?

A new Electronic Temp Sensor ETS will run you about 70 to 80 bucks. You might want to check that the wire to your ETS isn't shorting out against the top of the rear head. I changed mine out last year and the insulation was starting to wear a bit but not much. Turns out the ETS was fine so now I have a spare for the future.
Hopefully you have ECMSpy and can hook your bike up to it. Then you can watch at what rear head temp the fan kicks on and when it turns off.
Also make sure your wires going into the ECM aren't being shafed clean of insulation by the seat.
I've got an 06' with comfort kit and 29,000 miles, original fan, and the fan will kick on only if it's pretty darned warm out and I'm doing 70 mph or so. If you are cruising at 75mph plus then it probably is normal for your fan to be running. If you had an 08 or newer then for sure the fan would running with the comfort kit re-flashed ECM. I checked already that you own an 06 which are the best ULYs along with the 07s.
I've never hear of this happening but if your ETS isn't fully seated it might be turning on your fan at a higher head temp and then never cooling down far enough.

On my 07 with the comfort kit, I bought it in the fall, then put the comfort kit on during the winter so I don't recall "pre CK fan operation".

But this summer, any time the temps were above 80 or so, the fan seemed to run pretty much all the time once the bike got warmed up.
Even back road riding, once the fan started it would keep going until I turned the bike off (then it would run for the standard time after turning off).

Once I actually got it to go off while riding. I was going down this hill that was like 4 miles long. I left the bike in neutral and just coasted at idle. Then after a couple more minutes of twisties it came back on.

I have an older Mac so ECMSpy will not work for me. My ECM wires are fine, I kind of protected them with some padding.
