I am going to replace the crankcase cap screws with SS cap screws, I noticed they have small washers on them are they necessary?

Be careful what bolts you replace with stainless steel. Stainless is pretty soft, more prone to galling threads when taken apart, and not up to the torque or load capacity of hardened grade 5 or especially grade 8 bolts! Depending what and where, you can cause yourself some grief!
