The other day I was riding around the yard slowly and went to pull in the clutch and heard this awful grinding noise and my wife noticed that the headlights flickered at the same time the noise was occurring. It continued to do this a few times then eventually stopped. This only occurred when the clutch lever was being pulled in and out.

Then the other day I was riding in the driveway and the whole bike shutdown. After investigating found the fuse for the ignition had blown. Replaced fuse and have taken it for a short ride and fuse is still holding.

That is strange. Sounds like you are having two separate problems at the same time.
I don't think the clutch / grinding could be related to the fuse blowing. Could be wrong though.

A wild guess:

1 - Something on the clutch cable or clutch actuator has come adrift and is interacting with the primary chain, clutch basket, or other moving parts in the primary.

2 - The same parts or have somehow gotten into the alternator or shorted the leads out of the alternator leads out causing the electrical issues.

I'd pull the clutch inspection cover and see what I could see. Or I'd pull the primary cover.
